The Category Information section of the Category Editor includes an option to hide a category (and its subcategories) from display in the storefront. If this option is enabled, the result is a hidden category.
A hidden category, and its subcategories, are not displayed in storefront category menus and lists. If a category has a parent category, then normally the category will be listed in the subcategories section of the parent category's storefront page. But if the category is hidden, it will not be listed in the subcategories section of the parent category's storefront page.
However, if a customer follows a link directly to a hidden category's storefront page, then the category page will be displayed.
example
In the Modular Merchant demo store, the "Perennial" category is an active category which has the Hidden option toggled to YES.
Since the "Perennial" category is hidden, it does not display in the categories menu, and does not display as a subcategory when viewing its parent "Flowering Plants" category page:
Flowering Plants
However, even though the hidden "Perennial" category is not listed in the categories menu, the category is active, and so its storefront page may still be viewed by going directly to its URL:
Perennial
